A Novel Algorithm for In-silico Est Expression Profiling

چکیده

Motivation: Various tasks in computational biology, including primer and oligonucleotide array design; epitope mapping, etc. require finding unique regions in gene sequences. We developed a novel algorithm that finds such unique regions based on an alignment of the gene sequence to its paralogs. This algorithm was utilized for in-silico expression profiling using EST databases – an accurate low cost alternative to high-throughput “wet bench” expression profiling methods. Results: Analysis of expression patterns of enzymes in glycolytic pathway led to alternative hypothesis of fructose metabolism in the brain. Publicly available database of Expressed Sequence Tags (dbEST) consisting of multiple flat files was mined for crucial information and reformatted into a relational database. A public Internet access to the database is planned. Availability: -Available as a commercial package through Boston University technology transfer. -Free availability over the Internet: watch for update at http://zlab.bu.edu/~dmitriyl.

Systematic enrichment analysis of microRNA expression profiling studies in endometriosis

Objective(s): The purpose of this study was to conduct a meta-analysis on human microRNAs (miRNAs) expression data of endometriosis tissue profiles versus those of normal controls and to identify novel putative diagnostic markers. Materials andMethods: PubMed, Embase, Web of Science, Ovid Medline were used to search for endometriosis miRNA expression profiling studies of endometriosis. The miRN...

In silico identification of miRNAs and their target genes and analysis of gene co-expression network in saffron (Crocus sativus L.) stigma

As an aromatic and colorful plant of substantive taste, saffron (Crocus sativus L.) owes such properties of matter to growing class of the secondary metabolites derived from the carotenoids, apocarotenoids. Regarding the critical role of microRNAs in secondary metabolic synthesis and the limited number of identified miRNAs in C. sativus, on the other hand, one may see the point how the characte...

Identification of differentially expressed genes in normal and malignant prostate by electronic profiling of expressed sequence tags.

Differentially expressed genes between corresponding normal and cancertissue can advance our understanding of the molecular basis of malignancy and potentially serve as biomarkers or prognostic markers of malignancy. To identify differentially expressed genes in prostate cancer, we used a procedure combining electronic expression profiling of the prostate expressed sequence tag (EST) database a...

In silico design and expression of a novel fusion protein of HBHA and high antigenic region of FAP-P of Mycobacterium avium subsp. paratuberculosis in Pichia pastoris

Mycobacterium avium subsp. paratuberculosis (MAP) is the etiologic agent of Johne's disease in ruminants and there has been a shift in the public health approach to MAP and human diseases like Crohn's disease. The prevention of infection by MAP in ruminants is thought to deter the high impact of economic losses in the level of dairy industry and possible spreading of this pathogen in dairy prod...

GEPIS - quantitative gene expression profiling in normal and cancer tissues

MOTIVATION Expression profiling in diverse tissues is fundamental to understanding gene function as well as therapeutic target identification. The vast collection of expressed sequence tags (ESTs) and the associated tissue source information provides an attractive opportunity for studying gene expression. RESULTS To facilitate EST-based expression analysis, we developed GEPIS (gene expression...
